Pardon me for bursting a few bubbles, but ...
Ninjas, as the secret assassins to a warlord, rarely dressed up for the part. Their typical guise was that of a household servant. When they performed well enough to be allowed inside the target's house, they would continue to act the obedient servant ... until an opportunity to strike accorded itself. After killing the target, the ninja would typically flee in the confusion, and hide out in the wild somewhere. If he was discovered, the ninja typically killed himself, so as not to compromise his true master. Otherwise, he would return to the warlord once the furor died down.
The deep black hooded outfit is actually modeled after the outfits worn by puppeteers in a kobuki theater. Although these puppeteers are in plain sight to the audience, their outfits are meant to minimize their presence, so that the audience could focus on the puppets and the story.
Somehow, Hollywood got its professions mixed. No ninja would ever wear such an outfit, as it would instantly identify him as an assassin. Of course, little David couldn't know this. Thanks to Hollywood Culture, this is how most of the world views ninjas. *facepalm*
