Verily, the correct answer is Bolt from Walt Disney Pictures, screened in 2008.
The girl that Bolt loves is Penny, who adopted him from a small town animal shelter.
The sinister forces are the actors who portray Doctor Calico and his mooks.
Doctor Calico uses cats as companions, somewhat in the manner of Ernst Stavro Blofeld in the Bond films.
Bolt has come to believe that the TV show that Penny and he star in is real, and that Bolt has superpowers.
However, when Bolt gets accidently shipped to New York, he must make a cross-country trip to reunite with Penny.
Bolt "recruits" an alley cat, Mittens, for information, since he believes all cats are in league with Doc Calico.
During the journey to California, Mittens is able to deconstruct all of Bolt's delusions.
However, Bolt is able to convince Mittens that faith and love can make anyone "super."
Disney still knows how to put an animated feature together.

Don't worry there, Mr. Fox. I'm just coming up with a decent movie to hint at.
And I think I've got one.
An insane scientist has melted the polar caps, flooding the worlds coastal cities. His creations wage war with humanity for domination of the globe. The conflict draws a rookie submariner and shell shocked veteran into a web of truths, lies and misconceptions propagated by both sides in the conflict. Unfortunately, time is running out as the scientist has set into motion a machine that will ultimately erase the Earths magnetic field, destroying the Van Allen Radiation Belt and flooding the Earth with solar radiation.
And I think I've got one.

Nope. Not Waterworld. This four-part show was released in the US in 2000.

Max Ray, the aquatic ops specialist, and Jake Rockwell, the ground assault tactician, plus Ace McCloud, the air support pilot, combine their strengths against Doc Terror, a cyborg with designs on reshaping the Earth in his image. Runs approximately like GI Joe versus Cobra, but with fewer heroes, plus a teleporter that supplies "goodies" from a headquarters called SkyVault.

Afraid not, though now I'm going to have to go find a copy of Centurions because it sounds like blissful awesome from Saturday Mornings past.

As long as it's specified as a TV show or movie to avoid confusion, I think it'll be okay.

A bit more specific then, this show is comprised of four half-hour parts. They're not 'stand alone' spots ,but rather comprise one whole story.
I suppose I am broadening the bounds a little as we've only used single shows thus far. If it's cool with everyone, I'd like to propose that should we use a series, we include the entire show synopsis and not individual episodes.

Well, without the mention of Satoru Ozawa, all I'd have to go with is a mad scientist who royally screws with the Earth, but is defeated after a four part animated series. And that sounds like one magnificently mad scientist in cartoondom: Simon Bar Sinister from Total Television's Underdog cartoons, that usually played out in four parts. Simon once hijacked a NASA rocket to the moon, where his modified pipe organ would wreak havoc with Earth's weather. On the moon, of course, Simon would be impervious to his own catastrophes. Another time, Simon found a way to condense water molecules to the point where entire seas could fit in salsa jars. "Simon says, dry up!" And just like that, the Mediterranean Sea became a huge mud pit.
However, Latrans thoughtfully included the clue about Satoru Ozawa, so the IMDB linked me to Tide Line Blue from 2005. This sounds right.

You're getting much closer, but not quite. Tide-Line Blue was released in 2005 and has 13 episodes.
The one I'm thinking of was also released by Bandai and has 'Blue' in the title. There was also a (Japanese only) video game that received mixed reviews with most complaints centering around how difficult the enemy flagship was to destroy, although this was an intentional decision to illustrate the in-universe power of the ship.

Well, it's been a week so I'll throw the answer up. Blue Submarine No. 6. A truly amazing show.
So something else... The last living descendant of Mary and Joseph has been tapped by the Voice of God to stop two fallen angels from unmaking existence. Along the way, she is helped by two prophets, a muse and one of Jesus' apostles.
